Mycoheterotrophic plants (MHPs) can derive carbon from fungi rather than photosynthesizes by themselves. Their destructed habitats and sensitivity to the disturbance may result in the loss of the biodiversity of mycoheterotrophic plants including genetic variation. Burmannia nepalensis (Miers) Hk. f. (Burmanniaceae) is a mycoheterotrophic plant with wide distributions, and is easy to be noticed in field, relatively. As part of our endeavour in revealing the population genetic patterns of mycoheterotrophic plants, 17 microsatellite loci were developed by RAD-seq using 112 individuals from 3 populations of B. nepalensis. 46 alleles were totally amplified in 3 populations. The number of alleles per locus ranged from 1 to 5 with an average of 2.7. The observed (Ho) and expected heterozygosities (He) in 3 populations ranged from 0.000 to 1.000 and from 0.000 to 0.541 respectively. Polymorphism information content (PIC) ranged from 0~0.666. Transferability was tested in populations of four congeneric species in Burmannia, with 1 to 7 loci could be cross-amplified successfully. These markers could be used in revealing population genetic diversity in B. nepalensis and the congeners, and helping to elucidate the evolutionary history and enhance the conservation efforts of mycoheterotrophic plants.
