Molecular evolution of the TMS5 gene in rice (Oryza sativa L.)

Thermosensitive genic male-sterile lines have been extensively used in two-line hybrid rice breeding, yet the evolutionary characterization of the TMS5 gene underlying these traits remain unknown. In this study, we selected TMS5 gene, promoter, 3 terminal genomic region for sequence comparison and showed that this allele is highly conserved and has distinct genetic origins. Despite multiple nonsynonymous substitutions existed, the functional nucleotide polymorphism was not detected in all rice accessions, including cultivated varieties and wild accessions. Phylogenetic tree analysis showed that Indica and Japonica rice were domesticated independently from wild progenitors. Furthermore, the diverse distribution of Aromatic rice in the phylogenetic tree implied that Aromatic rice might be domesticated separately from geographically isolated populations and this finding differs from the assumption that Aromatic rice originated from the Japonica.
