Introduction Biological specimens to be analyzed using histological methods must be stabilized or preserved so that structural relationships can be maintained throughout the data acquisition phase. Biological specimens are obtained from living organisms, and specimens can consist of the entire organism such as insects (ie, Drosophila or fruit flies), nematodes (ie, C. elegans), or embryos (ie, mouse or zebra fish embryos), or specimens can be the whole central nervous system (CNS, which includes the brain and spinal cord) taken from organisms such as mouse, rat, or adult zebra fish brain. Finally, samples also can include parts of the CNS taken from larger organisms including the human brain or spinal cord. High-throughput 3D analysis for computational neuroanatomy is still practically limited to analysis of specimens that are not much larger than a cubic centimeter (1.0 cm3), which is the approximate size of an adult mouse brain. For this description, we will focus on the preparation of tissue samples that are no larger than 1.0 cm3, and we will describe specimen preparation that can be used for highthroughput 3D analysis.
