Proteomics 2008, 8, 2776–2777 2777 that depict all the use cases, and write software that writes and reads the format. A format cannot be considered well tested until there are both. For mzML, not only are there several instance documents that exercise the various use cases needed for mzML, there are several software programs that implemented, and thus tested, mzML in its final stages of completion. There are converters programs that transform other formats, such as vendor formats or mzXML, into mzML. There are data processing pipelines such as the Trans Proteomic Pipeline that can use the format for further analysis. There are file browsers like the Insilicos Viewer. There is an official validator that can be used to test an mzML file to ensure that it is properly formed and provides one of several permitted levels of information. And underlying many of these initial applications are software libraries that handle most of the lowlevel format handling.Of course, the forging of mzML did not begin from scratch. The designers did have the luxury of beginning with previous formats that had been tested in the wild for several years, and thus had available first-hand evidence of which features proved necessary, which design elements were successful, and which were causing problems.
