MATERIALS AND METHODSPneumocystis carinii organisms isolated from infected rats were transtracheally inoculated into rats immunosuppressed with 1.8 mg/L dexamethasone in drinking water as previously described (Bartlett et al. 1988). When animals were moribund or at the end of the study, they were anesthetized and sacrificed by cardiac exsanguination. Bronchoalveolar lavage (BAL) fluids were obtained from rats as previously described (Lasbury et al. 2003). To reduce dilution of alveolar lining fluid, the first 5 ml of saline instilled and recovered during the lavage process was analyzed for complement proteins. Isolated BAL cells were resuspended in lysis buffer, and soluble proteins were recovered after centrifugation.Alveolar macrophages from normal (Normal), dexamethasoneimmunosuppressed (Dex), and P. carinii-infected (Dex-Pc) rats were isolated as previously described (Lasbury et al. 2003). Approximately 2.5 μg of total RNA from alveolar macrophages of each condition was reverse transcribed and used to produce cRNA probes labeled with biotin. These cRNAs were hybridized to the Affymetrix Gene Chips RG-U34A (Affymetrix, Santa Clara, CA), which contained 8,799 rat genes and EST sequences. Comparisons in global gene expression were made between samples from immunosuppressed uninfected and immunosuppressed infected rats.
