2 MATERIALS AND METHODSWe accept permission for fish collections by Fukuoka, Saga, Kumamoto prefectures and there are no animal welfare laws in Japan. All fishes were gently and quickly treated and immediately released at the sampling sites.2.1 Study designOur genotyping method has three steps. First, an mtDNA analysis determines whether the maternal DNA is from R. o. kurumeus (mat-Rok) or R. o. ocellatus (mat-Roo). Second, an nDNA analysis identifies if the material is of one of these three types: R. o. kurumeus-homozygosity (homo-Rok), R. o. ocellatus-homozygosity (homo-Roo) or heterozygosity (hetero). Finally, these results are combined and R. o. kurumeus, R. o. ocellatus and admixed individuals are identified. In theory, this method can detect six genotypes: R. o. kurumeus individuals are mat-Rok and homo-Rok; R. o. ocellatus individuals are mat-Roo and homo-Roo; and admixed individuals are mat-Rok with hetero or homo-Roo, or mat-Roo with hetero or homo-Rok (Supporting Information Figure S1).
