Camellia nitidissima is a high-value endemic ornamental plant with a limited distribution in the south of Guangxi, China. This plant is classified as 'vulnerable', and the particular variety (var.) known as microcarpa is classified as 'endangered'. In this study, we used phylogeographic analysis of one chloroplast fragment and two single-copy nuclear DNA sequences to study the genetic structure of C. nitidissima samples from nine populations distributed across four regions in Guangxi. We carried out this study to facilitate the development of appropriate conservation strategies for the protection of this plant. Analysis of nuclear DNA showed that the genetic variation in var. microcarpa was distinct from that in var. nitidissima. Chloroplast and nuclear markers showed high levels of genetic variation among three disjunct geographical regions of var. nitidissima, indicating that the current genetic structure of this variety reflects long-term isolation and limited gene flow across the regions investigated. We recommend that conservation programmes recognise var. microcarpa and that the three disjunct geographical population groups of var. nitidissima be treated as three separate management units.
