Linking databases and organisms: GenomeNet resources in Japan

GenomeNet is a Japanese network of database and computational services for genome research and related research areas in molecular and cellular biology. It is operated jointly by the Institute for Chemical Research, Kyoto University and the Human Genome Center of the University of Tokyo. By far the most popular mode of access to GenomeNet is through its WorldWide Web (WWW) server 0xttp://www. genome. ad. jp), which consists of four major components:(1) DBGET/LinkDB integrated database retrieval system,(2) KEGG: Kyoto Encyclopedia of Genes and Genomes,(3) sequence interpretation tools such as similarity search programs, and (4) a collection of genome-related databases in Japan. Among these components, DBGET/LinkDB and KEGG are the unique resources that have been developed by m,, group in Kyoto. Both are based on the concept of links between two data items, or what we call binary relations. Especially, we are computerizing biological and functional links of genes and gone products in the KEGG project t.Factual and similarity links In DBGET, a database is simply considered as a fiat-file collection of entries, each of which is~ iven a unique identifier, ie the entry~,~ me or the accession number. Note, however, that a fiat-file here does not necessarily mean a text file; it can be a multimedia file such as a GIF file for the metabolic pathway diagram or a~ po.,-ial duta fil~. for use in RASMOL and other helper applications.
