Characterization of microsatellite and minisatellite loci in Atlantic salmon (Salmo salar L.) and cross-species amplification in other salmonids

Size-selected Atlantic salmon genomic DNA libraries were produced and screened with32P-labelled (TAA)6, (GACA)4, (GATA)4or (AAGG)4oligonucleotides. 164 clones were sequenced, 144 of these had identifiable repeat motifs. 87% of the repeat sequences were trinucleotide or tetranucleotide repeats corresponding to the sequences used for screening. 5% of the repeat sequences were dinucleotide microsatellites, 8% were minisatellites. Primer sets were designed to amplify 42 of the sequences; 22 loci were amplified. Three primer sets amplified 2 loci; this was attributed to the tetraploid origin of the Atlantic salmon genome. The loci were designatedSsa401UOS, Ssa402/1UOS, Ssa402/2UOS, Ssa403UOS-Ssa408UOS, Ssa410UOS-Ssa412UOS, Ssa413/1UOS, Ssa413/2UOS, Ssa416UOS-Ssa419UOS, Ssa420/1UOS, Ssa420/2UOSandSsa421UOS-Ssa422UOS. In a sample of 21 salmon the number of alleles per locus ranged from 1 (forSsa413/1UOSandSsa420/2UOS) to 25; the observed heterozygosity of the polymorphic loci ranged from 0.19 to 1.00; the expected heterozygosity ranged from 0.18 to 0.97. OnlySsa420/1UOSdisplayed significant departure from Hardy-Weinberg equilibrium; this resulted from the presence of null alleles. Linkage was detected between 4 pairs of loci. The primers were tested on DNA from 7 other salmon species.Ssa411UOSandSsa421UOSdid not give a product in any of the other species. All the remaining primers gave a product inSalmo trutta; most gave products inOncorhynchus mykiss, O. clarki, O. nerka, Salvelinus alpinusandCoregonus lavaretus; only 8 primer sets amplified sequences fromThymallus thymallus. The nucleotide sequences reported have been deposited with the EMBL database with the accession numbers AJ402718-AJ402725, AJ402727-AJ402730 and AJ402733-AJ402739.
