大熊猫的化石记录可追溯到距今至少800万至700万年前,分布范围覆盖中国南部,并延伸至东南地区。近年发表的针对22,000年的大熊猫线粒体基因组以及5,000年的大熊猫全基因组的古DNA研究,极大地拓宽了我们对古代大熊猫谱系发育和种群遗传结构的认知。然而,由于缺乏更古老的高质量核基因组信息,目前对于大熊猫的种群历史动态变化和食性转化的适应性进化机制的认识还较少。对此,本研究已获得22,000-5,000年的13个古代南方大熊猫个体的初步测序数据,包括一个已完成测序的22,000年大熊猫的30倍覆盖度的全基因组数据。结合50个现生大熊猫的全基因组数据以及170个熊科动物的线粒体基因组数据,本研究将进行多学科交叉研究,旨在解析(1)中国南方大熊猫遗传多样性和种群动态变化;(2)大熊猫长期进化过程中表型变异如食性变化的适应性进化机制;(3)中国古代南方大熊猫对现生大熊猫的遗传贡献。

The fossil record of the giant panda (Ailuropoda melanoleuca), covering southern China and extending into the southeast of China, can be dated back to over 8 million to 7 million years before the present (BP). Recent studies obtained the mitochondrial and whole-genomes of the ancient giant panda dating back to 22,000 years and 5,000 years ago BP, respectively, which have greatly broadened our understanding of the phylogenetic relationship and population structure of the ancient giant panda. However, additional high-quality genomes of the ancient giant panda are required for a better understanding of their demographic history and the adaptive evolutionary mechanisms, especially those involved in specific phenotypic traits, such as the feeding habit transformation of giant pandas. Here, we obtained preliminary sequencing data from 13 ancient giant pandas dating back to 5,000 to 22,000 years BP, with one well-preserved and very ancient sample (22,000 BP) sequenced to a coverage of 30 folds on the whole genome. Combined with 50 whole-genomes of present-day giant pandas and 170 mitochondrial sequences of Ursidae, this study will investigate: (1) genetic diversity and the demographic history change of the giant panda in southern China; (2) the adaptive evolutionary mechanisms involve in phenotypic variations such as feeding habits transition of giant pandas in southern China; (3) the genetic contribution of ancient giant pandas to present-day giant pandas in southern China.
本项目聚焦大熊猫进化研究的前沿热点问题:大熊猫在长期进化中一个重要的转变是放弃了以肉食为主的高营养的生活方式,从而转变为植食性,继而变为食用竹子的专食性动物。这一关键的转变是目前研究的热点问题,但是由于缺少进化中关键转变时期的化石和古DNA信息,使得这一热点问题也成为了难点问题。 本课题综合化石形态、分子古生物学、古气候模拟等多方面学科交叉的证据,综述了大熊猫深时演化的关键遗传脉络、适应性进化机制,并针对大熊猫食性、体型转变等关键科学问题进行了多方面解答,为今后更多分子证据的开展提供了更多理论依据。本课题共通过收集不同演化阶段的古代及现代大熊猫的1027枚牙齿的形态特征进行定量描述;对现代大熊猫及贵州双河洞和其他7处地点发现的大量古代大熊猫的m1齿、颅骨、肱骨、股骨的形态测量总计320条数据进行综合分析;并成功获取高质量古代核基因组数据:2 个来自广西慈竹坨(~22000 BP, 覆盖深度为32X) 和云南江东山(~8,000 BP,覆盖深度为2.82X)全基因组数据信息进行遗传学分析;另外,通过批量筛选,对一些保存较差的化石样本共计27件进行样本扫描以及物种鉴定,成功获取 15 个覆盖古代南方大熊猫不同地理分布区域的线粒体基因组信息,其中包括了从17件骨块中鉴定出来的3个八面山熊猫个体以及一个来自霸陵的熊猫个体,进行系统发育关系构建。通过古气候中物种分布模型方法,广泛应用于包括大熊猫、长臂猿等濒危物种,据此收集长臂猿科化石点信息共51条及古老型或古代大熊猫的化石点信息共121条。古气候模拟结果还原大熊猫不同地质历史时期的地理分布。此项研究通过搭建"形态-基因-环境"三维证据体系,不仅阐明了大熊猫独特进化路径的形成机制,填补了关键演化节点的证据链缺口,为濒危物种进化复原力解析及保护策略优化提供了跨学科研究范式。特别在古基因组数据与生态模型融合分析方面,为揭示物种响应气候变化的微观进化过程树立了方法论标杆。
