DNA replication and transcription are the two of the most important molecular processes in cell. It is essential to be able to track transcription and replication processes at the single-molecule level with single-nucleotide resolution in order to disclose the mechanism behind them. In this proposal, we plan to make a dumbbell-shape plasmonic nano-antenna by using a short segment of DNA to link with two gold nano-particles. Using both theoretical and experimental methods, we will investigate how parameters like particle size, gap distance, illumination configurations, etc. will tune the optical field inside the nano-gap of the antenna. Further, we plan to use this nano-antenna as a highly sensitive platform for single-molecule detection which will allow us to track transcription and replication processes at single-molecule level with single-nucleotide resolution and also under high (i.e. physiologically-relevant) nucleotide concentration. The results will not only lay a solid foundation for the study of the kinetics and regulation mechanism of transcription and replication with ultra-high precision, but also pave the way for developing a new single-molecule sequencing technique in the future.
转录与复制过程是两种非常重要的分子生物学过程。本项目中我们主要开发基于等离激元二聚体纳米天线的单分子检测技术,用于单核苷酸追踪转录/复制过程。我们首先设计并制备了哑铃形金包银二聚体纳米天线,可以实现可见光波段的宽光谱单分子荧光信号增强;进一步地,开发了金包银纳米颗粒-金包银薄膜复合天线系统,其具有与二聚体天线非常类似的光场特性,且能方便地实现高通量可见光波段的宽光谱单分子荧光信号增强,并将有效激发体积减小到仄升(10^-21升)量级,可在10μM以上高浓度下仍能实现不同波段单分子荧光信号的同时检测;在此基础上,我们利用该技术,测量2nt寡核苷酸与互补链碱基配对过程,并由此得到了不同序列最近邻模型下的碱基配对自由能。该技术未来可广泛用于研究生物大分子间较弱的相互作用。此外,我们还纯化RNA聚合酶和DNA聚合酶,开发了一系列单分子力谱技术,可以实时追踪和观测单分子转录/复制过程。这些工作为后续即将开展的单核苷酸精度下追踪转录/复制过程奠定了重要的基础。
