DNA突变对生物个体及物种演化都有重要影响。突变发生涉及DNA损伤与修复的许多分子通路,仍有许多重要问题有待解决。富含A/T的短串联重复序列在真核基因组中广泛存在并参与重要生物学过程。这类序列是突变的高发区域,其突变发生的相关机制缺乏完整认识。DNA突变发生频率很低且涉及许多分子通路,在复杂生物模型开展研究具有局限性。由于简单真核模型盘基网柄菌的基因组具有大量富含A/T串联重复序列,且它的许多DNA修复基因与哺乳类同源,我们拟将利用该模型研究富含A/T串联重复序列的突变发生机制。本项目将结合细胞及分子生物学、高通量组学、生物信息学等手段来研究盘基网柄菌中富含A/T串联重复序列的突变规律,揭示其突变发生的关键分子通路,并与人类相关数据作比较,加深对人类基因组该类序列突变机制的认识。本项目将为哺乳类尤其人类的相关研究提供重要参考,也将拓展盘基网柄菌模型在突变及DNA损伤与修复研究中的应用。
英文摘要
DNA mutations play important roles in organisms and species evolution. DNA mutagenesis involves various DNA damage and repair pathways, many details of which remain to be elucidated. A/T-rich short tandem repeats are abundant in eukaryotic genomes and participate in important biological processes. These sequences are mutation hotspots, but the understanding of underlying mutagenic mechanisms remain incomplete. As DNA mutations occur in very low frequency and are associated with many molecular pathways, investigation in complex organisms has limitations. Because the simple eukaryotic model Dictyostelium discoideum is enriched for A/T-rich short tandem repeats in its genome, and many of its DNA repair genes have homologues in mammals, we propose to use this model to investigate mutational mechanisms of A/T-rich tandem repeats. We will combine cellular and molecular biology, high-throughput omics and bioinformatics to study the mutational patterns of A/T-rich tandem repeats in D. discoideum, and identify the key molecular pathways associated with the mutagenesis. Furthermore, we will do comparative analysis between D. discoideum and human, aiming to gain better understanding for A/T-rich tandem repeats in the human genome. The proposed work can provide important insights for future studies in mammals (especially human) and extend the application of D. discoideum in research areas of mutations, DNA damage and repair.
基因组突变的分布模式及发生机制是国际前沿的科学问题,是目前非常活跃的研究领域。富含A/T串联重复序列是真核生物基因组的一类常见重复序列,已知该类序列参与一些重要的生物学过程。富含A/T串联重复序列是突变的高发区域,是基因组的常见不稳定因素及一些严重疾病的成因,但关于这些序列的突变发生相关分子通路缺乏深入认识。因为突变发生涉及与DNA损伤与修复相关的众多基因和分子通路,在人类或其它复杂动物模型中开展研究具有其局限性,因此选择合适的简单生物模型有利于推进该领域的研究。..盘基网柄菌(Dictyostelium discoideum)是一种简单真核模式微生物,其基因组具有非常高的A/T含量(78%)以及许多串联重复序列,而且其DNA修复的许多分子通路与哺乳动物相似。本项目独辟蹊径,首次采用盘基网柄菌这个简单生物模型探讨富含A/T串联重复序列的突变发生机制,并将结果与人类相关数据作比较,以获得哺乳类基因组该类序列突变发生规律的新认识。..近年来人工智能发展迅速,为了更好地分析盘基网柄菌及其它物种的基因组突变率,我们开发了一种基于深度学习的单碱基精度的基因组突变率预测工具Mutation Rate Learner (MuRaL)。MuRaL仅使用基因组序列作为输入,就能预测核苷酸水平上的突变率。基于多个数据集的全面评估表明MuRaL比现有方法具有更好的预测性能。此外,MuRaL可以使用相对较少的训练突变和适度数量的测序个体构建模型,并且可以利用迁移学习进一步减少数据和时间需求。我们将MuRaL应用于多个模式生物的全基因组突变率图谱,展示了其高适用性。
