甲型流感病毒一直以来都是严重威胁人类健康的重要病原体。重配是流感病毒跳跃式进化的重要动力,历史上多次流感疫情都是由于病毒重配导致的。然而,目前关于流感病毒重配的研究主要关注某次特定疫情或某种特定亚型病毒的重配过程,缺少对流感病毒重配的系统性、规律性认识,尤其对重配模式和限制性因素的挖掘还不够完整和深入。随着测序技术的不断进步,目前已经积累了大量的流感病毒全基因组序列,本课题拟基于大规模基因组测序数据,建立面向分节段 RNA 病毒的自动化重配检测方法,系统构建流感病毒重配历史,还原流感进化历程中的重配事件,分析重配事件的频率特征。通过建立以流感病毒基因组为整体的适应性量化模型,比较病毒重配前后的适应性差异,结合病毒节段间的协同进化模式,研究病毒重配可能的促成因素和限制性因素,探索实现对特定地域可能发生的流感病毒重配事件进行风险评估,为我国甲型流感病毒防控做一点基础性研究工作。

Influenza A viruses have long been an important pathogen that poses a serious threat to human health. Reassortment is an important driving force for the evolution of influenza viruses. Many influenza epidemics were caused by virus reassortment. However, the current research on the reassortment of influenza virus is mainly concerned with the re-matching process of a specific epidemic or a special subtype of virus, lacking of comprehensive understanding of influenza virus reassortment history, especially for the reassortment mode and restrictive factors. With the continuous advancement of sequencing technology, a large number of genome sequences of influenza virus have been accumulated. Based on large-scale genome sequencing data, this project aims to establish an automated reassortment detection method for segmented RNA viruses to systematically construct influenza virus reassortment history. We will restore all the possible reassortment events in the evolution of influenza, and analyze the frequency characteristics. By establishing a quantitative fitness model of influenza A virus based on the genomes, we can compare the fitness differences before and after virus reassortment. Combined with the co-evolution mode of the segments in the viruses, the motivating factors and limiting factors of virus reassortment will be thoroughly studied. Based on the result of the project, we may provide risk assessment of influenza virus reassortment events that may occur in a specific region. Hopefully, we can do some basic research work for the prevention and control of influenza A virus in China.
本研究聚焦于甲型流感病毒的基因组重配现象,通过建立自动化重配检测方法,还原病毒重配全景历史、挖掘病毒重配特征及限制性因素等研究,深入探讨甲型流感病毒基因组重配特性及其适应性进化机制,并建立有效的检测和风险评估方法。.本研究针对病毒重配现象检测困难的问题,建立了两种新型分节段RNA病毒的重配检测算法,并针对甲型流感病毒大规模基因组数据完成了复杂的重配关联网络的梳理构建,系统地追踪了甲型流感病毒的历史演化轨迹和生态学分布特征。研究发现,甲型流感病毒通过基因组重配加速了毒株间基因节段的传递交流,为病毒进化提供了源动力。此外,甲型流感病毒的重配全景历史中,基因流动趋势呈现较为明显的规律特征,在宿主方面呈现出由“禽”到“猪”再到“人”宿主的流动扩散趋势;在地理方面,甲型流感病毒主要以区域内毒株重配为主,跨区域重配现象占比较少,其中在东亚地区病毒的重配现象较为频繁。.为进一步探究甲型流感病毒重配现象与适应性进化的关系,本研究利用系统发育分析方法、种群聚类方法以及人工智能技术和因果推断模型等交叉学科技术手段,完成了病毒多基因节段协同进化检测方法、病毒适应性评估方法等方法的建立。研究发现基因节段之间的协同进化关系可能对甲型流感病毒重配限制性存在影响,协同进化关系越强的基因节段在重配过程中被同时传递的可能性越高。此外通过追踪重配前后病毒适应性变化和优势基因节段的流动规律,研究发现在重配过程更倾向于保留和传递优势基因,为病毒进化传播保留优势遗传特征。.最后,本研究开发建立了甲型流感病毒重配检测与风险评估可视化系统,不仅为深入揭示甲型流感病毒的基因组重配及其适应性进化机制提供了新方法新视角,也为甲型流感病毒风险评估和疾病预防控制提供了高效实用的应用工具平台,
