This subproject is one of many research subprojects utilizing the resources provided by a Center grant funded by NIH/NCRR. The subproject and investigator (PI) may have received primary funding from another NIH source, and thus could be represented in other CRISP entries. The institution listed is for the Center, which is not necessarily the institution for the investigator. We are assessing the extent of guide tree imprinting bias in progressive multiple alignment methods across a number of alignment and phylogeny reconstruction methods. Using a guide tree independent multiple sequence alignment method, optimal with respect to its alignmment scoring model, and measures of tree topology difference we are evaluating the extent of imprinting bias in combinations of alignment and phylogeny reconstruction methods.
