中国南方广阔的喀斯特洞穴体系为洞穴物种的种群分化机制研究提供了天然实验场。红点齿蟾(无尾目:角蟾科)是真正广泛适应于中国南方喀斯特洞穴的两栖类,具有分布广、生境异质性高、局域适应性强等特点。本项目拟获取覆盖该物种分布区的60个种群的分子样品、形态标本和生态因子等材料,测定600个样品的线粒体基因和简化基因组序列及代表不同谱系的30个种群150个样品的转录组,测量不同种群的形态和生态指标。利用分子系统学、进化生物学、生物地理学、基因组学和生物信息学等方法,推断其谱系分化格局、种群遗传结构、种口动态及表型和生态位分化模型,从而解析其种群分化的多维度的时空模式。结合地质气候资料,通过表型、生态和基因组数据的关联性分析,阐明自然选择和中性进化等在红点齿蟾种群分化中的相对作用机制。综合论述中国南方喀斯特区域环境变迁对该物种分化的影响机理。本项目将为研究喀斯特洞穴物种的演化提供模版和重要基础。
英文摘要
Broad karst regions with mass of caves in the south China supply a natural laboratory for studying the driving mechanisms of diversification in species. The toad Oreolalax rhodostigmatus (Anura: Megophryidae) widely inhabits the karst caves in the south China, and has many significant characteristics for studying diversification in species, such as wide distributional range, high habitat heterogeneity, local adaptation, and so on. In this study, we will collect molecular samples, specimens, and ecological information from 60 populations almost covering the distributional range of the species, and then obtain the mitochondrial gene sequences and simplified genomes from Reduced-Representation Genome Sequencing for 600 samples and transcriptome data of 150 samples from 30 populations representing different lineages, and measure morphological and ecological characters of different populations. Based on methodologies of the molecular systematics, evolutionary biology, biogeography, genomics and bioinformatics and so on, we explore the profiles of lineage divergence, population structure, demographical dynamics and evolutionary patterns of phenotype and niche for inferring the spatial and temporal modes of diversification in this species. Furtherly, with the information of the history of geography and climate in this region, we conduct association and correlated analyses among phenotypical, ecological and genomic datasets for exploring the relative effects of natural selection and neutral evolution. Finally, we comprehensively discuss the impacting mechanism of the environmental changes on cave species in the karst regions of the south China. This study will provide the template and foundation for studying evolutionary history of the cave species.
本项目通过简化基因组、转录组、形态数据和生态数据,研究了红点齿蟾的种群分化时空模式及其演化机制。本文通过广泛的采样,共获取了红点齿蟾70个种群1000份分子材料和标本。测定了1000多个样品的线粒体基因4个片段,获取了所有种群的生态资料。测定了代表种群的简化基因组和转录组。主要研究结果为:(1)线粒体分析结果发现红点齿蟾分为两个大的支系,其分化时间约为7个百万年,这提示该物种种群很可能已经分化为不同的物种;(2)简化基因组学揭示了红点齿蟾各支系分化的时间大约为8个百万年,发生在中新世中晚期,正值青藏高原东缘的阶段性隆升时期,暗示地质屏障的形成(如河流切割、山脉抬升)可能是种群隔离的主因;大娄-武陵山区可能存在地下河与溶洞系统构成隐蔽迁移廊道,使不同遗传背景的个体跨微生境扩散;祖先区域应位于西南方向,生态位模拟的最大冰期生态位分布小于现有分布区,不同支系之间的生态位分化十分明显,暗示不同地理单元之间的隔离非常显著;(3)转录组分析揭示红点齿蟾可能利用多维度的洞穴适应策略,通过ATP6AP1-KRT14构建化学/物理防御屏障,SPI1-CDK1协同调控免疫-繁殖权衡,配合代谢通路优化实现能量高效利用;(4)基因组学研究揭示红点齿蟾在视觉、皮肤黑色素调节和肝脏代谢方面具有显著的适应性遗传机制;(5)红点齿蟾蝌蚪通过肠道微生物群的适应性变化来应对洞穴内资源稀缺的环境。本文的研究成果为后续喀斯特地区尤其是洞穴物种的生物演化以及保护研究提供了重要的基础。本项目按期顺利完成,并资助发表了12篇SCI论文(包括3篇影响因子10分以上的论文)和1篇核心期刊论文。
