弯曲菌是重要的人畜共患食源性致病菌,近年来因其耐药率的不断上升受到全球人医和兽医临床的高度关注。申请人前期研究发现,我国动物源弯曲菌对常用抗菌药物的耐药多由定位于染色体上、可携带多种外源耐药基因、移动元件及功能基因的多重耐药基因岛介导,其可通过自然转化的方式在弯曲菌种内或种间进行广泛的水平转移。DNA限制修饰系统与CRISPR-Cas系统是细菌抵御外源DNA侵袭的两类主要的免疫防御机制,而弯曲菌中这两类免疫系统对多重耐药基因岛的作用机制尚未阐明。因此本项目拟运用高通量测序、生物信息学、基因编辑等技术,比较DNA限制修饰系统与CRISPR-Cas系统在不同类型弯曲菌中的遗传特征,探明两类系统中的关键突变/基因/序列/对多重耐药基因岛自然转化的调控作用,揭示这两类系统对弯曲菌多重耐药基因岛水平传播的作用机制,为控制多重耐药弯曲菌的传播提供理论依据。

Campylobacter species are major foodborne zoonotic pathogens, which caused widespread concern due to the increasing of antimicrobial resistance. Recently, we demonstrated that the antimicrobial resistance of Campylobacter from animal origin were mainly mediated by the multidrug resistance genomic islands (MDRGIs) in China, which consisted of various resistance genes, mobile elements, and other functional genes from exogenous DNA. The MDRGIs could be horizontally transferred among intraspecies or interspecies. DNA Restriction modification system (RM system) and CRISPR-Cas system were characterized as the major immune system to resist invasion of exogenous DNA in bacterium. However, the mechanism of the two mechanisms action on the MDRGIs in Campylobacter were still unknown. Therefore, using the high-throughput sequencing, bioinformatics, and gene editing technologies, this study aims to compare the characteristic of RM system and CRISPR-Cas system in various isolates, illuminate the mechanism of the two mechanisms action on horizontal transferred of MDRGIs in Campylobacter. Findings in this study will provide theoretical evidence for control the spread of multi-drug resistant Campylobacter.
本项目围绕动物源弯曲菌多重耐药基因岛(MDRGIs)的形成与传播机制,聚焦CRISPR-Cas系统和DNA限制修饰系统的功能及其与耐药性的相关性展开系统研究。对2012-2019年山东、广东、上海、宁夏等地动物源及食品源2806株弯曲菌进行全基因组测序,全面解析耐药基因、CRISPR-Cas系统、DNA限制修饰系统的分子流行特征,主要进展与成果如下:一、耐药基因岛遗传特征分析:发现弯曲菌中多种耐药基因呈簇状分布于不同类型的MDRGIs上,耐药岛携带类型丰富,erm(B)、tet(O)、aad9等耐药基因携带频率较高且共存现象突出,揭示了耐药基因通过MDRGIs协同传播的遗传学基础,提示其具有较强的水平传播能力,存在潜在公共卫生安全风险。二、CRISPR-Cas系统对MDRGIs的作用机制:发现我国动物源弯曲菌以Ⅱ-C型CRISPR-Cas系统为主,携带率为38.52%,空肠弯曲菌高于结肠弯曲菌;spacer序列多样,部分匹配外源基因,CRISPR-Cas系统的存在与弯曲菌耐药基因携带量呈显著负相关,提示该系统可通过影响外源耐药基因的摄取。功能验证表明,Cas9敲除后弯曲菌自然转化效率显著提高,证实了其具有影响弯曲菌获取外源耐药基因的功能。三、DNA限制修饰系统对MDRGIs的作用机制:我国动物源弯曲菌中DNA限制修饰系统普遍存在,以ⅡG型酶为主。全基因组甲基化测序表明,引入erm(B)等外源耐药基因后,弯曲菌甲基化模式局部改变,提示外源基因可能通过影响甲基化酶活性,调控基因表达。ⅡG型酶敲除后弯曲菌自然转化效率提高,证实了DNA限制修饰系统在耐药基因摄入过程中发挥的重要防御作用。上述研究揭示了CRISPR-Cas系统和DNA限制修饰系统在动物源弯曲菌在获取外源耐药基因过程中的重要调控功能,为耐药基因传播防控提供了新思路。
