This project aims to investigate the population genetic differentiation of Cephalotaxus oliveri Mast. that is driven by environmental changes by using population transcriptomic approaches. The main research contents are as follows: (1) We will apply RNA-Seq to generate the transcriptomic data of C. oliveri at the population level. Transcripts will be assigned to existing orthogroups, and a set of environmental factor-relevant candidate genes will be obtained by extensively searching published reports. (2) By studying the transcriptomic data, we will detect single nucleotide polymorphisms (SNPs); label distinctively expressed and highly divergent transcripts, respectively, according to their gene expression levels and allele loadings; and identify outlier loci by conducting a genome scan. (3) Expression- and sequence-based population divergence will be assessed on the basis of the distribution and variation of distinctively expressed and highly divergent transcripts. Meanwhile, the local adaptation of populations to environmental factors will be analyzed via an approach by incorporating both expression and sequence variation as well as the functional term of the outlier loci. (4) We will a conduct a comparative analysis of the distribution pattern, the variation level, and the divergence extent for distinctively expressed and highly divergent transcripts over all transcripts vs those restricted to environmental factor-relevant genes. Our objects are to identify the genes that are involved in the response to environmental changes, to reveal the effect of selection on the expression and sequence variation as a consequence of environmental influences, and to evaluate the relative contribution of the expression and sequence variation in shaping differentiation among populations. (5) We will also analyze the gene ontology (GO) terms, orthogroups, and over-representation of distinctively expressed and highly divergent transcripts in order to define the set of genes and to discriminate the environmental factors that contribute to population differentiation.
本项目采用种群转录组学的方法,研究了篦子三尖杉种群由环境变化驱动的遗传分化。已完成以下研究内容并获得重要结果:(1)基于SNP的篦子三尖种群遗传变异和表达变异分析。从篦子三尖杉18个种群180个个体转录组数据中获得17728个高质量SNPs,并被用于种群结构和遗传变异的评估。ADMIXTURE和主成分分析均将所有个体分为4个遗传群组。篦子三尖杉种群存在显著的IBD和IBE模式。种群内和种群间表达多样性与核苷酸多样性呈显著负相关。(2)篦子三尖杉种群动态和适应性分化研究。DIYABC分析显示篦子三尖杉种群经历了两次分化,分别在中新世晚期(10.075 Ma)和早更新世晚期(0.815 Ma),祖先有效种群规模为5.71×107。Maxent模型预测表明,篦子三尖杉的分布范围可能从末次间冰期(LIG)到全新世中期(MH)一直在扩张,在MH之后就没有太大的波动,但在未来会出现收缩。BAYESCENV和RDA共检测到分布在596条unigenes上的738个偏分布SNP,并与土壤P、Na、Mg含量、年均降雨量和最湿季平均温度显著相关。这些unigenes显著富集到10个GO terms(包括翻译调控活性、生物过程调控和基因表达转录后调控等)以及9条生物代谢途径(包括植物昼夜节律、二萜生物合成和叶酸生物合成等)。对中性位点和偏分布位点的变异分解分析,发现所有变量分别解释了32.54%和58.45%的变异,环境因子分别单独解释9.0%和18.6%的变异,证明了偏分布位点的可靠性。项目的研究结果发表在Advanced Science、International Journal of Biological Macromolecules、Journal of Systematics and Evolution、Botanical Journal of the Linnean Society、Ecology and Evolution及科学通报等重要SCI国际和国内学术刊物上,被国内外其他研究组多次引用。
