清水は、弦双対性に現れる代数的可積分系の中で2次元共形場理論と関わるHitchin系に備わるシンプレクティック構造を調べた。また、上野と共に4次元共形場理論(アーベル的模型)のWittenによる模型に登場するトーラスを複素構造、Riemann形式の厳密な構成をした。斎藤は、Painleve方程式を変形理論の立場から捉え直した。また、細野忍、高橋篤史と共同で、有理曲線の数え上げに関するGopakumar-Vafaの予想を有理楕円曲面の場合に確認した。小林は、シンプレクティックな回転の応用としてK3曲面の超越格子の分解と特殊ラグランジュ的なT@@S12@@E1ファイバー構造との関係やシンプレクティック複素4次元多様体の特異点に関する結果を得た。前野は、量子コホモロジー環の変形との関連でCoxeter群の量子不変多項式を研究した。1998年5月には、清水が八ヶ岳泉郷で「弦理論に関するワークショップ」を開き、タイプIIA理論とヘテロ理論の双対性のハイパーマルチプレット・モジュライに関する進展及びヤコビ形式の応用、位相的Yang-Mills理論の応用(E-string)、CFT/AdS対応の進展等のテーマについてサーベイ、討議等を行った。1998年12月には、清水が松尾泰(東大理)と共同で関西セミナーハウスに於て「弦理論に関するKSHワークショップ」を開き、主に物理学者向けのFourier-Mukai変換、楕円曲面とMordell-Weil格子、点のHilbertスキーム等に関する入門的講義と、タイプIIA理論とヘテロ理論の双対性の幾何学的対応、グロモフ・ウィッテン不変量とヤコビ形式、ブラックホールと代数曲線の数え上げ等について講演、討議等を行った。
